I've seen plenty of good anime in this list. I agree with Velarious and Taffy, Madoka Magica is great. The music and animation are beautiful. I'm not crazy about magical girl shows, but the series has such great character and plot development. The first three episodes are a little slow, but it gets exciting right after that.
I'll add my own favorites that have not been mentioned.
.hack//Sign:
While playing an MMORPG, a boy realizes that he can't log out of the game. This MMO is played with a headset, so it's more like virtual reality than a game. The anime explores the history of the game, as well as the goals of all the different characters. It's interesting, I swear. Good music by Yuki Kajiura too.
Escaflowne:
It's a 90's anime, so it has some really cheesy or frustrating aspects. But it has great character development and music. High school girl gets transported to a world on the brink of war, and both sides realize that her fortune-telling/tarot card reading abilities can be used to win the war. Lots of mechs, love triangles, teenager angst, death, politics and manipulation.
Grave of the Fireflies:
Studio Ghibli film about WWII, created and released at the same time as Totoro (which was also a film that took place during WWII). It's about two kids trying to survive in Japan without their parents. They have no one else to rely on but each other. Children + war = depressing Fantastic film, but depressing.
Hourou Musuko:
Anime following the challenges of two transgendered children in elementary school. The anime explores how they're viewed by society, how biological sex plays a role in acceptance/intolerance, and the start of the kids' puberty and how they feel about their loss of androgyny.
Kimi ni Todoke:
This is shoujo. >.> A high school girl who looks a lot like Sadako from the horror film, The Ring, is very awkward. She is shunned and misunderstood by her peers. One person in her class acknowledges her and tries to understand her, and she begins her journey of making friends. Filled with hilarious awkward moments and touching friendship moments.
Metropolis:
Cool steampunk movie about a sentient robot lady.
Ouran High School Host Club:
There's one poor kid in a school full of rich kids. The poor kid becomes indebted to the Host Club, and must pay off the debt by becoming a host. This series is full of gender-bending, and pokes fun at most other shows that center around school. It focuses on comedy in the beginning, then slowly starts focusing on the other characters and their backstories (oh, the troubles of the rich).
Princess Mononoke
Studio Ghibli, I'm sure most of you have seen it.
The Girl Who Leapt Through Time:
The movie focuses on a girl who realizes she can travel back in time to relive her past. She fixes her mistakes, but at a price.
Steins;Gate:
Another time traveling anime! The main character is a paranoid, delusional, poor college student that stumbles upon a method of time travel. The protagonist conducts experiments to determine the power and functionality of the time machine. I won't say anything else out of fear of spoiling it, but this anime has a great mix of comedy, drama and science.
