What might be causing this is that, though you are lucid, you have not fully accessed your memory (like you have, ironically, on the occasions that you "forget" that you can't control you world). If you are unable to remember, fully, that this world you are in is entirely one of your own creation, and is not the physical world, then you will indeed doubt that you can make changes to it.
So next time you are lucid and feel like you haven't enough control, or perhaps that there are things in your dreamworld that are beyond your control, take a moment to remember. The easiest thing to remember is that your actual body is right where you left it, asleep in bed... this helps on a couple of levels, both to reconnect with memory and to remind you that the dream body you are occupying is not real. This is basically remembering to remember, which is critical to succesfully upgrading your lucidity.
Of course the neat trick is finding the mental wherewithall during your dream to remember to remember. This means that you should do some daywork to prepare your mind to do this. There are a lot of options for this, including adding a moment to your RC's to remember where you were and what you were doing fifteen minutes ago, but a little research into MILD exercises might help you find a routine that works for you.
